The main reason I know about is that spacecraft get charged up to hundreds or even thousands of volts, and the slightest bit of dust can cause arcing inside the spacecraft which could damage the electronics. Other than that, you do not want dust floating around and getting into your detectors. There are probably many other reasons too!
